ROM preparation for the Fenrir

In advance of hopefully picking up an ODE in the coming days, I've been trying to move all of my games from physical media to an SD card. Many of these games i ripped before selling the discs on, so starting with what I have and then plugging the gaps in my collection through online searches. Having gotten the ROMs altogether in one place, I've put some time into the following steps:
-Where the ROM is in the form of CUE + multiple BIN files, I have converted this to a single BIN file using CDmage.
-Where the ROM is in the form of CUE + a single BIN file (where I made the change or where I ripped the file myself), I have converted the BIN to ISO using ISO workshop.
Now opening the CUE file with Notepad, I can see it still refers to the BIN rather than ISO file, so is it likely that I will have to edit this reference on each individual CUE file before it will work properly in an ODE? That is my key question.
While this is taking up time each day, I'm happy to keep going until I can test when the Fenrir comes in. Is there anything I'm missing with this approach? I am leaving both the BIN and ISO files in the individual game folder with the CUE (not sure, other than for the saving of space, why I should delete?).
As for the inevitable question - why don't you look for ROMs in the right format? I have tried, without success. Have come across several ROM sources but none in the correct format. The Fenrir accepts CCD/IMG or CUE/ISO (single file) formats, so everything I'm doing is based on that.
