According to reports from back in the day, Travellers Tales was asked to port Sonic 3D after the Xtreme project's cancellation. However, based on dates from the prototype they were already converting for Saturn long before October '96, which is when it is agreed that STI pulled the plug on its game.
P.S. I'm fully aware it's occasionally less than reliable, but here's a quote from Wikipedia on the subject: "the game was ported in seven weeks, during development of the MegaDrive version."

Sounds like Sonic 3D was the backup plan for a late 96/early 97 Sonic Saturn game in case Xtreme didn't reach the strictly imposed Christmas 96 deadline. The team probably ported Sonic 3D to Saturn and once it became apparent that it was the only Sonic game in development for Saturn, the game was tarted up a bit in the graphical department and the special stages added by Sonic Team. Who knows....
